Do you have any of the following set in your INI file?

[Browser]
...
DisableNewWindow=True
...

[SecondWindow]
...
LimitCount=x
DisableResizeWindow=True
DisableUnrequested=True
OpenInNewProcess=True
CloseChildrenOnClose=True
...

If you do try setting them to false.

Otherwise, please send a copy of your INI file and the steps to create the problem to support@teamsoftwaresolutions.com.
